The room filled of MAD agents and Brain angry and disguised as a cactus is pretty good as to make Gadget point to the incorrect guilty.

funny thing, in the pilot he only thought this because Brain was actually disguised as a MAD agent. and in the "Haunted Castle" episode he figured out it was really Brain

You mean after the first episode "Gadget in Winterland"? Yes. Why would they make him less important, instead of treating him as an equal? It would've been interesting. Just look at the pilot, and look at one of the episodes that was after that, and you can totally see the difference.
