I ran the numbers.  The Galactic Empire could only build 2 Death Stars, and a dozen or so super star destroyers averaging 20 kilometers long, and it takes the resources of several sectors to do so.

Even though it takes over 100 years to hand-craft each one, the Holy Fleet accepts 17-kilometer long Battleships at several per year. 

The point being that not even the Adeptus Mechanicus knows how many there are - and they build the damn things!

Even if they weren't that large, The Imperium of Man out-classes the Galactic Empire through sheer numbers.

The Empire commonly used Capital Ships far larger than Imperial Star Destroyers that ranged around 2-15 kilometers, plus if accept the ICS calcs, ludicrously more powerful per punch. Then you've got ships like the Eclipse. The main advantage of the Empire as well in a fight with Warhammer (this has gone down a lot), is their greater maneuverability. In an actual fight between the two galaxies if they were moved right by each other- the Empire would be zipping around once it had starcharts and able to freely attack planets and ravage them. Once a response fleet is sent, they're already left the area. Then there's also the fact that unlike the Imperium, the GE's tech has the ability to advance in response to threats.

In fact the GE would fit snugly into Warhammer (hell, they've been adding stuff to the franchise over time so most planets in the Galactic Empire even look like Hive Cities). Being on par with the IOM and having far better tech advancement capability if the need arises, they'd become an 'evil' twin of the IOM. I doubt even Wankatine from Dark Empire could withstand Chaos Temptation, and the whole military would likely become an extension of Tzeentch/Khorne's will as their leaders were corrupter. No doubt in short time you'd start seeing Phase II/III Dark Troopers being mass produced (with durasteel armor instead of phrik, because phrik's phriking expensive and rare) and being infested with Scrap Code.

And thus the Daemon Engine Marines were born!

Oh, you mean the Executor-class- from the movies.
When I wage my wars for Star Wars, I go ALL-OUT and delve into the EU.
We have twenty-kilometer long dreadnoughts armed with superlasers that are capable of rendering a planet uninhabitable in a single shot, and destroying capital ships at much the same rate. And that's only ONE.

The Eclipses I and II would stand up to the Imperium of Man very well. The Mandos in space are smaller but indestructibe, on the ground, too. And, if we're talking ALL of Star Wars then we'd crush you just in numbers alone.

and Emperor has many Battlecriusers (over 10km long )

palpatines 'fleet' cannot stand befor His Divine Majesty's Fleet.
