they lose their perks of healing to water mages, we all know how good status effects are (unless enemy quality is superhigh yet vulnerable to it, which is super hard to do), and their resistance doesn't mean much if other mages can tank almost as well while dealing much more damage

Well, think about it this way. Water Mages heal more raw HP, yes, but healing from Holyists heal almost as much, on top of removing negative status effects. So it's sort of like a Trade-Off, although both are probably equally as good.
Light Magic may be weakish normally, but it's a godsend against Dark Magic-using foes that otherwise laugh at any other element thrown their way. It's like a critical weakness to an otherwise elite enemy. Speaking of which, I actually am wanting to have enemy encounters to be somewhat infrequent, but challenging and more rewarding (this was before I read your comment, lol). So it could be a thing... Maybe.
The RES difference is more than you'd think. Other types of playable magic users would get rekt by their weaknesses, but Holyists can actually take quite a few elemental hits, will barely be scratched by other Light attacks and any Dark User might as well say their prayers (unless they have attacks that ignore RES, which still wouldn't do that much because of the elemental disadvantage).

Well then, make sure that there around the same magic users as physical ones for the enemy side. High resistance means nothing if mages are few and far between (Radiant Dawn lol, almost 0 magic until the last 2 chapters where everything is magic, and a character with high defense and terrible resistance joins you cos lol)

Some might call it cheating.
But that's because it is.
