You've gotta think about it fourth-dimensionally. Derpy fell out of the past and into the future. Therefore, she didn't exist between the point where she fell out of and the point she fell into. There'd only be two Derpys if she moved pastward.
Pretty typical stuff for a timelord's companion.

The hold does sort-of close up, though. Eventually, that frame will end, and they will continue their actions in a third frame. The hole is a hypervolume that connects two points across a limited space for a limited duration of time. The hole does not exist in prior frames or future frames.

The comic seems to imply that Derpy gets "more time" than what is given to the other ponies. If time worked as you say, then there would be a Derpy falling through the hole in the first frame and reference to it cracking on the very top frame (the end of a frame that the comic doesn't show).
