There is a rare error with the incidental palette for Pinkie Pie that involves the Tongue color being swapped from the usual orange to a different pink.

When I use these color codes on Inkscape, and hit ctrl + c ctrl + v the colors come out invisible and I have to switch them to the solid color. Is that supposed to happen?

You should be able to just punch in the hex values. I Don't think inkscape has pantone libraries. You could also use an eyedropper tool to pick from the swatch.

Thanks for doing these. I don't do "art" yet, but I'm hoping to get into it over the Summer and I can definitely appreciate the value of something like this.
You might get asked this a lot, but what's with texture on the images? Doesn't that make it more difficult to use the color picker, or is it one of those things that you either get exactly the right color or something that's obviously wrong and you can just try again?

You are probably viewing the PDF via Google Docs PDF viewer, which unfortunately uses very low bit depth to render, forcing a dithering of the colors. This comes up in Chrome and Safari. If you use a different browser, you will see either Adobe Acrobat plugin or the PNG preview file. Yes, it makes things more difficult.
If you download the PDF file (or use a browser other than Chrome or Safari) you will be able to import the PDF into, say, Photoshop and then eyedrop the colors. Or you can just type the provided hex values into your program of choice.

That was it. The Google Docs preview thing in Chrome on Ubuntu has an almost sandstone like texture to it. Downloaded copy is nice and smooth. Thanks for the quick reply.

I don't know how to use that overprint preview on Illustrator. The only thing I know is that when I save my vector as png the colours look darker than the ones I chose. I don't know what to do

Are you using Save for Web or doing Export to PNG? It makes a difference.

The color in this guide was taken directly from official art. If it looks off, it's their fault! :V
(really though, the show probably uses a slightly different optimized for NTSC color palette than the print-oriented official artwork, and that's probably what you're seeing.)
