You can blame Michael Grade (head of the BBC at the time) for that. Β He put the series on an eighteen month hiatus after Baker's first full season, and he had Baker fired after the "Trial of a Time Lord" saga.

Ah, that would be Real Time. I never saw the animated version, but I did listen to it in its extended audio-only form. It's in kind of a grey area with regards to Big Finish's Doctor Who canon, since they were partnering with BBCi to produce it and BBCi then decided to take their content production entirely in-house (leading to Scream of the Shalka), so a Real Time sequel never happened. Apparently Gary Russell, then the executive producer for Big Finish's Doctor Who ranges, decided not to consider it in continuity with the rest of their dramas, though Six does eventually switch to the blue coat in spite of the non-visual medium, haha.
If you'd like to get into Big Finish, I'd say The Marian Conspiracy is the best place to start for Six. It's the introduction story for Evelyn Smythe, so it's a good jumping-on point, and it was also the first story where Six's characterization takes on the form they pretty much still use: a calmer, warmer Doctor. Though he still has a healthy measure of ego, and he's still bold and VERY theatrical, and he still has an edge on him when he needs it.
