Plot:
-Godzilla becomes involved in the feud between the gods Mothra and Battra.

Masato, Natsumi, Chiba, Mayu, and the newly enlisted Konosuke are at the GDF base on a normal day. They have been called over by Dr. Shinohara, who has made a breakthrough discovery while studying Godzilla skin samples. Grabbing some coffee and notebooks, they enter the lab, where Shinohara is excited to reveal the results of his research.

Genko: I'm glad you could make it. I've just made a discovery that could change everything, and it's related to Godzilla.
Konosuke: So what is it, Doc?

The scientist reveals a Godzilla skin sample to them, along with two photographs he took of their cells. They look different, yet there is only one piece of skin.

Genko: These are photos I took of a Godzilla skin sample I recently took. The picture on the left shows signs of heavy scar damage, but the one on the right is completely clear.
Masato: Is this the same piece of skin?
Genko: Correct. The photos were taken only five hours apart.
Natsumi: Five hours?! That's a remarkable healing speed.
Genko: Every nerve, blood vessel, and tissue piece is completely intact. Godzilla is virtually invincible!
Chiba: But how could all its cells regenerate?
Genko: It may have to do with its radioactive properties. I'm still figuring it out.
Mayu: This changes everything about how we have have to face him again.

After the session is over, Chiba and Mayu return to their place to rest, while Konosuke tags along with Masato and Natsumi to their place. Halfway there, Konosuke discovers a peculiar gem buried in sand, giving an eerie purple glow. He digs it out and decides to take it along. They eventually make it to their place, where they order food and rest while watching TV. While Natsumi checks her guns, Masato notices Konosuke holding the gem.

Masato: Kono, where did you get that gem?
Konosuke: I found it along the beach. It has a weird symbol on it.

Masato takes a look at the symbol on the gem, and he immediately recognizes it. It looks exactly like the one he received from the Houtua earlier, but his is gold, not purple, yet it has the same peculiar cross-shape on it. Suddenly, a strong wind blows their window open. Natsumi goes to close it, but yelps as she turns around. Masato and Konosuke see the two little women he met on Infant Island! Natsumi readies her gun, but Masato holds it down.

Masato: Hold it, Natsumi. That may not be necessary.
Konosuke: Oh my God, Leprauchans!
Masato: I know these two. Kara and Kala. They're priestesses from Infant Island.
Natsumi: You know them?
Kara & Kala: Yes. It is nice to see you again, Masato. Why have you not removed Ghidorah?
Konosuke: Who the hell is Ghidorah?
Masato: I tried to warn them, but they didn't take me seriously. I'm sorry.
Natsumi: What's going on, Masato?
Masato: Monster Zero is a lot more dangerous than we think.
Kara: You have found the Amulet of Shadow.
Natsumi: What?
Konosuke: This thing?
Kala: You must give it to us. She is looking for it.
Masato: Who's "she"?

The sound of glass shattering startles them, and the lights go out. Another tiny woman suddenly appears, covered in purple clothes and markings, as well as a cape and some armor. Konosuke hides behind Masato & Natsumi while Kala and Kara prepares energy spheres of light from their hands.

Konosuke: Another Leprauchan!
Kora: Leprauchans are tiny, green, and Irish, and that is offensive.
Masato: Who are you?
Kora: I am Kora of the Houtua. I have come to take the Amulet of Shadow.
Konosuke: Over my dead body, Barbie!
Kora: I won't leave without it. One does not simply upset the Angel of Doom.
Natsumi: Angel of Doom?
Kara: Battra...
Konosuke: Who?

Kora strikes Konosuke with a shadow blast. Kara and Kala start battling their sister. What follows is a minuscule fight. Despite their size, they cause considerable damage across the room. Kora knocks Kala off her feet, but Kara helps her up, and they continue to fight. Thinking quickly, Masato grabs a net and tries to catch the dark Houtua. He manages to catch her, but she uses telekinesis to throw him across the room like a rag doll. Eventually, she throws him at Konosuke, causing him to drop the amulet. Kora seizes the opportunity to steal it. She cackles with delight.

Kora: Oh you humans are so predictable. Now Battra will deliver Earth from the vermin that you all are!

With that, Kora disappears like a wisp of smoke. Masato helps Konosuke up. Natsumi comes out of hiding, and the other two Houtua join in. The battle has completely wrecked the room. The Houtua kneel, feeling guilty.

Kara: We are so sorry for the mess.
Natsumi: It's fine, I just hope this is covered by your insurance, Masato.
Konosuke: I don't think it covers tiny magic dolls.
Kala: Come with us to Infant Island. There is no time to lose.

The trio find themselves back on Infant Island. The Houtua lead them through a cave decorated with the history of the island and the planet. They see many Kaiju, some familiar, others never seen before. Three resembled moths and butterflies. One looked like Monster Zero. Another looked like some kind of insect with a massive bulge. It is dimly lit, but there is enough light to show the way and show what's carved into the ancient walls. Each cave carving lights up as the Houtua tell their tale to the trio.

Kara: Gathered friends, listen to our history. In the time before time, the Dark Lord Ghidorah came to our world, purging every living thing in sight. It was a living nightmare, his storms swallowed all he looked at.
Kala: One day, the Earth fought back. It created the first God, Gigamoth, who fought against the evil. Ghidorah was defeated, but Gigamoth was exhausted; the strain of battle tore him into two Angels. Mothra of Life. Battra of Doom.
Kara: Then, our ancestors, the Elias, came into being. We had created Razin to provide for us and control our climate.
Kala: This offended Battra, so he tried to destroy Razin and the Elias.
Kara: But Mothra saw good in our ancestors, so she fought Battra.
Kala: Razin was destroyed, and the war devastated our civilization.
Konosuke: You done?
Masato: What's this Kaiju? It looks like Godzilla... but it feels more... ancient.

He gestures to a carving of a Godzilla-like creature hvoering over the planet Earth.

Kara: That is God's Beast... we still do not understand it, but it ended the war between Mothra and Battra.
Kala: They say it will one day rise again, to rebuild the Earth. And when that time comes, Gigamoth will be reborn too.
Natsumi: Well that's just lovely.

They lead them onwards, until they enter a huge chamber that is warm and surrounded by volcanic vents. Stairs go up, leading to what appears to be a giant, beautifully colored egg. The trio each places their hands on the egg, and they hear a muffled cooing inside.

Kara & Kala: This is Mothra. Soon, she will be reborn.

Meanwhile, Kora goes to another part of Infant Island with the amulet she stole. She enters a temple with another egg. But instead of blue and yellow, this one is black and red, and it looks more like a cocoon. Using her mind, she lifts the amulet and begins charging it as it floats to the egg. She starts chanting in an ancient language.

“Come forth, Battra!
Oh Angel of Doom, give thy foes a glorious death!
Spread your wings of darkness!
Stain the land with flesh and blood!”

The egg glows, and begins to crack. It suddenly explodes violently, revealing a hideous larva. It is dark green with red markings and covered in spikes and a crown of horns. Red light sears from its hateful eyes. It lets out an eerie howl that cuts the air. A cloud of darkness covers the island as it leaves. Kora's sisters sense this.

Kala: It's Kora! She's awakened Battra!
Kara: Masato, do you have the amulet we gave you?
Masato: Here, why?
Kara: We are calling to Mothra.

They lift the amulet to Mothra's egg and begin to chant in the ancient language as well.

“Mosura ya Mosura
Dongan kasakuyan indo muu

The egg glows and cracks. Out of it emerges another larva. This one does not look as menacing as Battra; it is brown with yellow and green spots decorating its body. There are no spikes, except for a barbed stinger. It has a friendlier face as well, with a gentle blue glow in its eyes. The newborn Mothra leans down to examine the humans, chirping. It then crawls down from its birthplace and follows Battra. Eventually, they make landfall at Yokohama. Battra begins laying waste to the city, absorbing light and blasting at the city with eye beams. In his destructive rampage, Battra is too busy to notice Mothra sneaking up behind him. She coils up, then springs out, ramming into her brother from behind. He recovers quickly and coils around Mothra, trying to suffocate her, but she shoots acid web darts, forcing him to let go. As he backs up, Mothra starts spraying webbing at Battra. He retaliates with a powerful blast from his horn. Masato and company are teleported there by the Houtua twins.

Masato: We have to find Kora.
Natsumi: In the city? She's a needle in a haystack.
Kala: She's not far. We can sense her.
Kara: You three stay while we search for her.

As the Houtua disappear, the gang watches as Mothra and Battra battle. Battra is bigger and stronger, constantly putting Mothra on the defensive. He soon rams her into the Cosmo Clock 21 Ferris Wheel. Battra looms over his fallen sister and prepares the finishing blows, but stops and chatters, as if sensing something. Masato's and Natsumi's tracker suddenly beeps. They realize what's happening.

Konosuke: What's that beep? What's going on?
Natsumi: Godzilla.

Battra crawls over to the harbor, anticipating his new enemy. He shrills out a challenge, but suddenly, Godzilla lunges out of the water like a crocodile, grabbing Battra by the neck with his jaws. Battra stings Godzilla repeatedly until he is thrown into one of the skyscrapers. Battra recovers and unleashes his Prism Beams. They sting Godzilla enough to retaliate with an atomic breath. Battra's armor can withstand it briefly, but he is pushed back again. Kora takes notice of the sudden change.

Kora: Kill him, Battra! Kill him now!!
Kara: Kora! Stop this!
Kora: Why should I? Humanity is evil, just like our ancestors before us.
Kala: You're wrong. They may have done terrible things, but not all humans are bad.
Kora: Oh you two just don't know when to quit, do you?

They battle again. The Houtua fire spheres of light and shadow at one another. Kora is stronger, but Kara and Kala are able to hold their own. Soon, they are overwhelmed by a particularly powerful shadow burst. Out of options, Kara and Kala combine their powers, and they unleash a powerful blast of light, which greatly weakens Kora. She manages to get back up on her knees, clenching her stomach.

Kora: This isn't over, sisters. The Dark Lord will rise again.

She suddenly disappears. Godzilla continues to relentlessly attack Battra. Battra lunges, but Godzilla tail swats him hard. Mothra uses the situation to her advantage. She sneaks behind Battra and starts to wrap him up in webbing. It takes a while, but soon, Battra is completely wrapped in a cocoon by Mothra. Godzilla grabs the disoriented larva by his tail and begins to swing him around until he lets go, sending Battra far away. After roaring in victory, Godzilla turns his attention to Mothra and approaches. Feeling threatened, Mothra flashes lights and emits poisonous gas from her glands. This causes Godzilla to become dizzy and lose sight of her. Seizing the chance, Mothra escapes. Godzilla soon recovers to find she is gone. With no current threat, Godzilla decides to return to the sea. The Houtua return to Masato.

Kara: It's over for now.
Masato: Where's Kora?
Kala: We defeated her, but she escaped.
Natsumi: You let her escape?
Kara: Kora may have done bad things, but she is still our sister.
Konosuke: Okay, well, yeah, that makes sense.
Kala: We are grateful for your kindness though. Remember, the Dark Lord must not return.

With that, the Houtua disappear in a flash of light. Masato, Natsumi, and Konosuke look out to the see where the Kaiju just fled. They all knew that this was far from over. More Kaiju would continue to appear, and the mystery behind "Ghidorah" continues to deepen even further. Masato ponders all these recent events, and be begins to wonder if it was all meant to be this way, or worse, that something isn't right... but at the same time, he has a feeling that Godzilla, as much of a threat to humanity as he is, may also be their best chance for survival.
