She's totally secretly evil. Religious sects tend to be in JRPGs, and considering how much like Persona the academy portions are...
Maybe the reason you see someone beating on some church soldiers is because they've figured it out? Or you're unwittingly removing her competition for sole church head of all of Fodlan. Either way, probably at least a little bit evil.
