I can't see any difference
just slightly lost some muscles
1993 is hand-made while 2006 is digital-made.
everything is so dark in 1993 while its bright in 2006.
1993 animations is (honestly) better than 2006.

There is also the quality of writing to consider.

nothing will make me hate/dislike the 1993 version NOR the 2006 version!
everything have their own ups and downs in everything (even in humans themselves)
my dislikes in the 1993 version are:
(1) everything is dark
(2) I really don't like Modo's bike (somehow)
(3) 1993 fans always offend the 2006 except few!
my dislikes in the 2006 version are:
(1) bad animations (sometimes.)
(2) what makes me confuse is: sometimes they appear as buffed as hell, while sometimes they INSANELY change them to normal
(3) the 2006 version always got offended by the fake fans/1993 hard-ass fans
all what I love in:
the 1993 version: cool graphics. realistic animations. many more...but I forget it
the 2006 version: bright colors. cool bikes. "GTA V-copying if it comes to bikes." cool plot/storyline.

I said that the 2006 series characters (mainly throttle) CAN be copied to GTA V Franklin (dressing Franklin in Throttle's clothes or at least as close as possible) while the 1993 version.....no-one between all three characters can be dressed like the 1993 biker mice.
