What timescale is 1000 moons in Equestria? Their moon works so different from ours, it is visible every night, never at day, so 1000 moons could just be the same as 1000 days is equestria. Or maybe not.

It's actually much less complicated than that. A "moon" is a real world measurement.
A moon is a month. In fact, in many languages the word for moon and month are either the same word or are derived from the same word. English, being one of them.
For example, in Equestria Girls the great world mirror opens every 30 moons, which is just under 3 years. And we can see from year book and trophies scenes that everything that Sunset Shimmer has done comes in units of 3. She's been Queen of the fall formal 3 times, and so on. Meaning that she's been there for 3 years. This ties up with the comics where she betray's Celestia just before Twilight gets her cutie mark.

I guess they did, i canΒ΄t really recall any good examples though. But it wourld be really counter-intuitive otherwise, and the show is for kids.
But one thing I have to point out, although "a Moon" as a timescale was the same as a month in past times, this isnΒ΄t true anymore. The length of a month was increased, so that a year contains 12 months. A Moon is the time the moon takes to reach the same spot in the sky relative to the sun, which takes roughly 29,5 days. That is less than the average length of a month.

That's true for the Gregorian calendar, which is the one that's used in the West, but many other cultures use a Luna calendar in addition to the Gregorian calendar. China, for example uses a dual calendar system. They use the Western calendar for convenience when dealing with day to day things but the Luna calendar for festivals and religious events. It's why Chinese new Year isn't the same day every year.
People still call a month a moon, even if it's not technically accurate.

No tricks, that's how it is. The black speech bubbles are an in universe character that interacts with other characters, the beige rectangles are the out of universe narration that is specifically there for the audience. The characters can't see it or interact with it.

And risk the EBI suspecting Celestia of being an accomplice in the crime knowing her connection to Twilight? Twilight is already seen as a villain to the common pony now. If Celestia raises a hoof in her defence, she will become a target for literally everyone in Equestria. Monarchs are not above the law. Hell in many ways they are much more vulnerable to it than the common person. Even if she doesn't get stripped of her title and sent to prison, her public image could be ruined forever, and many in Equestria would be seeing her as a tyrant protecting a murderess and demanding that all Alicorn rulers be removed at best, removed violently at worst.
