You definitely haven't see the original mewtwo's back story and I say original because there is apparently more than on.
Anyway the original mewtwo actually grew up, he had a part of his life where he was a child and in that part he was innocent, young mewtwo would very much be inclined to do what is displayed here with mew who is essentially mewtwo's older sibling

There are two original movies centered around Mewtwo the second one is called Mewtwo strikes back which I watched on DVD a few years ago now in the bonus features of that disc there was a short film that showed what happened before Mewtwo escaped in that little story there were four other clones one each of the original starter PokΓ©mon and one of a human girl who is the daughter of the scientist that was working on cloning Mew the short film is his back story

This guy's stuff seems to be based on the movie from the looks of it, so there's a lot of room for this sort of thing compared to the game version. Plus... even the game version still does what it's trainer says, can develop friendship(by the games standards) and doesn't go around nuking cities regardless, so I think the Frieza comparison is a tad overblown.
