For me it really depends on what kind of markings they are and how comfortable I am with the character. If it's something I'm familiar with, I put it all on the same layer. But if it's something I've never done before, I'd put it on a separate layer in case I need to fix something later. If I use a separate layer I always use either "multiply" or "overlay" to make it blend better with the fur underneath.
