There's a fundamental difference here. Science is a methodology of examination and study by which the world is analyzed and expressed in terms which are as universal as possible. Magic is an application, that is, it is to science what engineering is to physics. I think magic, according to Twilight, works with, rather than around, the laws of physics.
She's just being faced with something she hasn't yet learned, and is in that scholarly "WTF" moment.

True...although in that episode Pinkie was saying "it just happens" while Twilight, a scholar who learned the mechanisms of magic and the physics thereof, saw magic as an application with rules. There are natural laws governing magic...I guess Twilight went nuts because she was at the tipping point between "stodgy fossilized professor" and "true scientist." I guess the existence of Pinkie's clairvoyance helped put her on the better path. Starswirl would be proud.

Sometimes I wonder what kind of physical laws they actually have in Equestria, especially considering that the weather, water cycle, seasons, even day and night need someone to actually work on them from behind the scenes. Well, except in the Everfree.
There's also the mythical creatures out there, like Dragons who eat crystals, can survive in molten lava but still get burned by a phoenix's fire, and have lifespans of hundreds of years. Which also must mean Phoenixes must be ridiculously hot.
Maybe I'm just overthinking this, but you know, if there's someone who is both a scientist and magician there, I wanna know these things.

She might as well be kinda got defeated by the fact that she doesn't know everything, isn't all powerful, and acts like how any ruler of a country would act. Not exactly the standard definitions of a god. Then again, we need to define what a god is before we make assumptions about said god. Or any gods for that matter!
If we're going by the polytheistic standards of past pantheons, yeah, perhaps she could fit that definition. But the current monotheistic archetype just doesn't fit. And not just because Celestia is female. There have been plenty of goddesses (which is most likely the term you should have used, a goddess). But you are trying to use euphemisms. By that right, so is Zeus, Apollo and Anthony. If we are working in the realm of euphemisms, then we are working in a timy-wimy area where anything is storta like something else. But not exactly.
