I lol'd a little more than necessary on that. But isn't there anyone you could have used besides Ganondorf? He really doesn't fit Fred. Not that I can think of anyone either, at least not from OoT.
You should totally do a Twilight Princess version with Wolf Link as Scooby. Dont know how the rest would work out though. I couldn't think of anyone for Shaggy and Fred.

When it got down to it, I couldn't think of any other male OoT characters that would have fit better. I didn't really want to cross over with another game because it was just that Sheik's identity is really a joke that only relates to that one game.
As for a Twilight Princess thing, I'd probably do it as a single picture rather than a comic. Would like to make one now though xD And I'd probably have Midna as Shaggy xD
