First favorite is definitely Silver for me, though it you're talking classic sonic games I always go for knuckles.

imo, Silver and Sonic the Werehog have the best Sonic gameplay. Sonic's is almost so fun it should be a crime, but I find Silver and Sonic the Werehog's more~ maybe because of the unique puzzle mechanics...

Knuckles has been proven pretty gullible at times. I think most of that comes from his inexperience in a social life. He's been guarding the Master Emerald by himself for years and hasn't had any contact with anyone other the inhabitants of Angel Island (the cute little animals and such). That's probably why he's been fooled by Eggman on multiple occasions, though to be honest - I'd figure he's not to be trusted after the second attempt. -_-"
I actually like Knuckles for his complexity as a character, and his psychological need to guard the Master Emerald (mostly because he's trying to protect at least one important artifact that his species left behind so that at least his life would have a purpose, considering he's the last echidna in existence... or is he? lol Sonic chronicles cannon).
Before Sonic Heroes, Knuckles was devoted to his guarding duties - and while some might think he's a lazy prick, he's got a reason for having the Emerald slip up all the time. He lives on an island ALONE, with a powerful energy source that everyone would want to steal at any time, and he has to take night shifts, which might explain why he's always napping at some points during the day. I guess the only time he's allowed to step from the Emerald is to get some food and take a piss, but that's it.
... Then again, he could've just built a house around the Master Emerald to protect it the easy way, but that takes time and effort, which he doesn't have.
I like how in the later games, Knuckles started opening up to his friends and trusting them more than Eggman, but he abandoned his guardian duties just to pose as a filler character and Sonic's companion. He at least had an excuse in earlier games for going on adventures with Sonic, and that was mostly because his Emerald was involved and he needed to return it to his island.
Maybe if Rouge or Shade got dragged into his lifestyle, they might help him get organized and keep the Master Emerald under tight security. Shade is already an echidna who understands Knuckles well enough, so that could work. Rouge would've worked if her experience from the ending of SA2 actually taught her anything about stealing jewels. Knuckles even got to comfort and warm up to her, hinting at a possibility of a relationship starting off.
I can already see it... Knuckles & Rouge.
And then the Shadouge fans will go nuts and clobber me stupid. (I'm a Shadouge fan though, but I don't try to make Knuckles look like a jerk in the fanfics I write).
So yeah, I'll stop ranting now. xD

I love Knuckle's character too, he's always been a classic favorite of mine because of the reasons you've stated.
A lot of people see my comics and think I'm mocking Knuckles in a bad way, I don't intend that though. :c It's just fun to tease those that you admire. c: Plus it shows how dynamic he is when you're able to make fun of him for something, he has a lot of character.
Anyway Sonic Chronicles was boss. I've always been indecisive about who Knuckles should end up with...I leaned towards Rouge but it left Shadow with no one. Until Shade came along, obviously. I'm warming up to shadouge now.

Though most of the stuff I come up with starts off in my head, I just need to write it down - it takes inspiration and a ton of time, so I only have the chance to write anything when I feel the idea's worth being introduced to the public.
Thus par, I've had 2 interpretations for a Shadouge story - one where Rouge betrays Shadow and they end up having sex to prove her "loyalty" to him (lol wut). Basically Rouge is a gun soldier, which is one of the few reasons Shadow & Rouge have only been friends and nothing more - considering Shadow's closest friend Maria had been killed by one, it's bound to stir some commitment issues (though to be honest, he's never really been commited to any other person very well). Their friendship might have something to do with the kind nature she possesses behind that deceitful smile of hers, again - quite similar to Maria, confusing Shadow's affection towards her even more, at some cases treating her like she's everything, another where he thinks she a trouble maker who is only reliable because she doesn't get in his way. I've always wanted to see a scene where they actually explore that kind of psychological development, and a ton of arguing later, Rouge would confess that she's not Maria, but not the gun soldier that killed her as well. Shadow demands proof. Then, stuff happens. Literally. In bed.
Actually, more so in the shower. xD
Another fanfic I came up with is one that is more closer to what could happen in cannon - where Omega disappears and gets reprogrammed by Eggman (and Rouge finds him but ends up being forced inside the robot, like a helpless animal in classic Sonic games), so while Shadow's off searching for the two, devoted to find his allies, he bumps into Knuckles the echidna, who seems like a reason companion at this point since Sonic is temporarily unavailable. They have fights, introduce some character development, then there's an epic battle between Shadow & Omega where he is given a choice between keeping one of his friends alive (he has to destroy Omega before he can save Rouge, or he could knock out the Eggman circuitry inside the robot - which would kill Rouge in the process). It's more so a Shadouge scenario around the ending of the fic, so letting it slide...
There's also an idea for a Knuxouge fanfic with a bit of Shadouge & Sonouge added in between. Supposedly after the events of SA2, where Shadow is still presumed dead, and Rouge is recovering from his death. In her time of need, Knuckles starts spending more time with her and they develop their relationship, but Rouge feels empty and gives out when she goes on a mission with Sonic and... does it with him in a car. xD
A tad uncertain why she did it, Rouge gets herself into a tight pill when Sonic suggests they form a relationship together, but Rouge is still having issues with commitment. Soon, they start dating in Sonic's spare time - and the bat slowly begins to realize that Sonic's a romantic & easygoing type of fellow, just not very commited like she is - so they have something in common and are given are reason to like one another... then Amy finds out and starts accusing Rouge of infidelity. She believes that she will take advantage of Sonic, though most of her anger actually comes from her own attraction towards Sonic - and would've respected his relationship with the thief if not for Rouge's... personality (hint hint, all she needs is the prize and nothing else).
Rouge objects to Amy's argument and moves on with her life. Things get hasty when she starts having nightmares where she is marrying Sonic in a chapel, then Knuckles comes in and accuses her of her sin - and Shadow turns out to be the priest and tries to marry her himself. This development leads to feelings of doubt, and Rouge thinks about breaking up with Sonic (though he probably wouldn't take it so bad since he's high maintenance and all) - but her guilt gets the best of her and she goes to Amy for assistance.
They discuss their options and experiences, developing characteristics, going shopping together (lol wut), until Rouge gets an epiphany and is able to see into the light. The problem is, there's still Knuckles to worry about. One Eggman attack later, Knux finds out about Sonic's relationship with Rouge and starts a fight over her with Sonic, until Amy comes in and breaks things up.
Things work out in the end, and Knuckles & Rouge try to form a relationship again; but the fanfic is a little unfinished by the time it ends, so I've still got some polishing to do. x3

I'm somewhat similar to you in a sense then, because I come up with different chunks of a story in my head and wish to make a comic series eventually...Haven't gotten around to recording anything on paper yet though. :c

A lot of fan-fic writers around dA do a really poor job at creating plots, at least of those I've come across. :c

And yeah. I miss the good old days when the Sonic franchise didn't have to revolve around time paradoxes, time travel, or aliens. Those things are great and all, but Sonic games were better known for their simplistic and basic storylines with deep & complex characters whom developed and grew along with the player throughout the entire course of the game.
It's what made the series unique, and that's what brought me into becoming a fan of Sonic in the first place. ^-^
