Well... I've always thought that if a man could run as fast as the Flash... no set of boots made of ANY material could keep up! so the Flash at least should be barefoot!
But if you think of it, the same goes for the costume, given the amount of air fricton his speed would generate. By comparison, It would be like a normal person going swimming with a suit made of toilet paper!
The same would be true for the boots on characters like Doc Samson and Superman
