My headcanon is that the Pokémon which can't breed in the games are simply non-oviparous, and any non-Egg form of reproduction breaks the Poké Ball technology by having two Pokémon registered to the ball at once, which, in the best-case scenario, would cause them to be de-registered and "released". The other alternatives are the resulting data corruption causing all kinds of nasty damage, or the ball simply breaking down and taking the Pokémon with it. The female Nidoran line is adapted to live birth but lays eggs in its first form due to incomplete womb development (I'm not sure that any actual species changes their method of reproduction like this, but I am sure that no actual species can do anything like Hyper Beam so it doesn't really matter). Mew and Mewtwo give live birth because their umbilical cord tails don't make much sense otherwise, and Mewtwo is somehow not sterile despite the genetic manipulation, resulting in the Mewtwo from the Genesect movie (if you're wondering why she was a Mewtwo rather than whatever the mother was, Legendary genetics are weird even for the Pokémon franchise). Deoxys reproduces however normal viruses reproduce, which I can't be bothered to actually look up. If it involves infection of other organisms, then there's probably an intermediate stage that looks like the Deoxys-infected Pokémon fanart you could find quite easily if you looked.

i breed mine with a ho-oh and it died,not joking,it really died!and when i breed it with eevee eevee only had like,half its hp,jk
