Wait-a-minute- how are you able to catch those two? arent they the first two route you go through without pokeballs? (the metapod and pidgey)

You go through those routes to get the togepi egg, then you go back to Elm then he gives you Pokeballs to catch Pokemon

It's kinda common in Nuzlockes to have the very first routes not count until you are able to obtain pokeballs, though this doesn't count for the rest of the game.
