Well, Nero is clearly the son of Vergil and Alice. She lived with Vergil for a while before his death. After Vergil's disappearance, she assumed he was dead and Nero went to go live the life of an orphan.
Then he joined a cult. Truly his parents would be proud.

Alice was a character from the comic books. She had been kidnapped by a demon when she was ten. Fifteen years later, Dante get a contract to save her. Turns out the demon who kidnapped her was the one who hired Dante. He had prevented her from growing up, but felt guilty when he realized her mind had become an adult even if her body had stayed ten. He wanted Dante to come save her because the demon didn't think he could let Alice go himself. When the demon got killed, Alice aged up instantly. She ended up living with Vergil in his mansion for a while. They had a catty relationship, but she was in love with him in her own very selfish way.
I used to cosplay her. She was a fun character. Shame the comic was canceled before the story finished.

Yep! Alice lived with him and was implied to have a sexual relationship with him. Lady was...there. Since Nero would have needed to already been conceived before the end of the third game's story, there isn't a strong case to make for Lady as the mom.
