I always assumed that a move like Scary Face "missed" because it failed to scare the opponent. When you're a big freaking Wailord, you usually aren't scared of somebody way smaller than you.

See, if it said the move "failed" or "was ineffective" or something, sure. That's what I'd think too. But when I hear the move "missed", I usually understand the implication to be that the aim was off. It's all in the wording. XD

I can't help but hope that this was based off an actual occurrence in a Pokemon game (and makes me wonder if there is a Pokemon ability that can make it immune to the effects of Scary Face and other attacks with the same effects).

It was a long time ago, but if I remember correctly, it was based on a something that happened back when Pokemon Diamond had just come out. A random trainer's enemy Machoke used this move and missed, and I just started laughing about the implications. Mind you, I wasn't using a Wailord; that was just my personal angle for the original comic (I don't honestly remember what I was using). And the rest is history. ^_^
