Well miles Morales is with the new avengers, Gwen's still on her own but sometimes she'll go with the web warriors to protect the spider verse and Peter owns his own company.

I was just reading a forum topic about the new Spider-Man (Miles) and his friends who the fans declared the New Generation Spider-man and his Amazing friends (Ms Marvel and Nova) in the current comics.

I can kind of see that, though I groan that Marvel has fallen back to the "Everyone loved Peter as a teen, but he's being allowed to age again so we need a new teen spiderman...hey Miles!" and what about Gwen is she in the universe still or did Secret Wars retcon her out?

If the Gwen you are referring to being Gwen Stacy Spider-Woman (Spider-Gwen) then she still exists however doesn't live on Earth-616. She lives and has her adventures in Earth-65 her home dimension (however she can travel to Earth-616 thanks to a dimensional device that she gained during the first Spider-Verse event). Gwen has made a visit two times to Earth-616 thus far and both was to visit Spider-Woman Jessica for some help and advice. She will team up with 616 Silk/Cindy Moon and Spider-Woman to battle against Earth-65 Cindy Moon in a upcoming "Spider-Women" mult-comic event (thus while they exist in two different dimensions which allows Spider-Gwen stories that doesn't have to be dragged by some 616 event going on they and the characters will still have a impact to each other in many ways). Gwen has said to Jessica that seeing Peter is difficult as his face reminds her of her Peter and gives her PTSD. Her world's Peter whom she and him was best friends she killed accidentally.
For "street level" spider action (much like the spirit of Peter Parker's Spider-man when he first began) Gwen and Miles, and I'll even count Silk fulfills that areas plus the "Spidey" also covering a Peter Parker in high school and rookie street level hero. Since there is mutable spider characters handling the street action style this allows Peter currently the freedom to explore other areas and the world as a veteran experienced and advance hero.

Alright I never "finished" Secret Wars so I was under the assumption it was like Infinite Crisis, multiple dimensions were retconned out and only a few were left...which seems to be the case. I had believed that Peter would play a mentor role to Miles and Gwen but if Gwen is in her own dimension and Miles is ...wait what happen to "Spider-Girl"? did she get retconned out, I haven't seen or heard about her since the "Big Time" storyline?

Spider-Girl (Mayday Parker) is fine. She apart of the "Web Warriors" and her home earth is fine as well.
Spider-Girl (Anya Corazon) is also apart of the Web Warriors/Warriors of the Great Web and still exists.
Some worlds are gone (it seems that the ones destroyed not by the incursions but by the Illuminati seems to be gone however the people might not be), Some worlds was destroyed and gone but the people were saved and thrown into a new Earth after the Secret Wars (such as: Gwen-Pool, Miles, Squadron Supreme has all five members from a world destroyed and will do anything they see fit to make sure the new home won't suffer the same fate and killed...), some destroyed but restored.
The Web Warriors consist of a couple of Spiders: Peter Parker from Earth-BW16, Paviitr Prabhakar (Earth-50101), Spider-Ham Peter Porker (Earth-8311), William Braddock (Earth-833), Peter Parker (Earth-90214), Spider-Girl Anya Corazon, Spider-Girl Mayday Parker (Earth-982), Spider-Woman Gwendolyne Stacy (Earth-65)

Basically. The idea is during the first Spider-Verse many different Spider-Men/Women was killed by the Inheritors leaving many worlds without a Spider. The Captain of the team Billy who lost his world due to the incursion decided to make a team of Spiders and head to the worlds that don't have there Spider anymore and give assistance if needed. That means different worlds that might of been presented during the 50+ years of Spider-man showing What ifs and AUs can be returned to and still living Spiders might show up to be apart of the team or visited.
They have a base of operations and control to where they go.
