There's nothing creepy about that. Unless your mind is creepy and you interpret something creepy into this harmless, cute behavior that is not even remotely there.
As I said, it's you who is creepy, not Applejack for cuddling with a plushie of her little sister.

Maybe Applebloom understands why this plushie is there and that it means that Applejack missed her so much in her time of absence that she couldn't resist cuddling with a plushie of her? Maybe she's actually happy about that because this is a sign for it how much her big sister loves her? If someone keeps a plushie of you for the time you aren't here with him, then it's a sign of adoration and love. There's nothing creepy about that.
You're alienating something very positive and lovely, because you imagine all sorts of horrible things in your head and because you project those things on it. That's all there is to it.

Just because you saw too many horror movies with creepy dolls it does not mean that doing this is automatically creepy.
As I said, you're projecting something on this picture that isn't there because you have, based on these movies, horrible imaginations in regards to this.

I'd be surprised if the artist wasn't half aware of the Horror themes present in this image, Luna casting a shadow over Applejack, it fits too perfectly to be dismissed just because you don't like it.
These themes are present, I'm looking right at them.
