OH! Select an eye and go to Edit > Vertex (V) > Create UV Decal (D). Do this for each eye. Open up the Object Manipulation window (the Mov tab along the top). Either select both eyes or select one eye and check "mirror edit" in the Object Manipulation window. Mirror edit won't work for every model. Then pick the UV tab in the Object Manipulation window and resize/move the eye texture around until it looks right.
