I don't know... we still need to wait for the story to push further so at least we can predict the ending.
But the authors are really good in hiding the plot behind the plot.

True, but if you noticed, the artist's been changing the storyline around. Especially in vol.1 several pages are different from the magazine version and the tankubon version.
At first Ayanami was just a diligent soldier who wanted to protect his country... ch.8 or so, I think, magazine version
