Hardening Alistair, meaning telling him to look out for number one when he asks for your advice after visiting his sister, shouldn't cause any problems with your relationship with him. It'll actually make it easier if you tend to make morally questionable choices.
I had to harden Leliana...lord knows why of all of my party options she was the only one who had a crush on my thuroughly evil character. Well...other then Morrigan...but...I'd been down that road and I wasn't willing to be hurt again lol
