I use Gimp for everything... It's the only program I know how to use partially XD

LOL. I love gimp. I also use paint.net which isn't too bad. Same thing, you can use layers and gradients and stuff. For the longest time (and with my deviantion and look-up pic there in fact) I used your generic PAINT that comes with windows. Hey... if you know how to use it, then it's the best you've got.

Save as 16bit bmp and viola, easy. Then you just need to change the greys to black and revert it to a 64bit image so you can color it. (on whatever program you choose)

Go to "save as" not just "save" and the drop down below what you're going to call the deviation is there. It literally means, you're using the 16 basic colors of PAINT and nothing more. You use this to your advantage, to get rid of any unwanted colors due to pencil/pen, or anything else.
Of course... this puts a background on your drawing... so it's no longer a tranceparency.
