Hmmm, I've had to deal with trying to keep the pencils as-is and still get inked versions myself. I've had good success with tracing paper or just taking it down to a pay-by-page photocopier and inking the resulting scan. For photocopying pencil, I usually go with upping darkness about 25%.

If you can ink it, that'd make my life a dream.
Because I really want to colour this.
It is really damn awesome and funny and Pinkie's face is priceless.
But as it is... It is very very hard for me to colour.

i'll try maybe sai and tablet
i'm afraid to ink with pen because if i screw up, it's permanent
if it's a scanning problem, it might because i use a sketch pad and don't tear the pages out, leaving the scanner cracked open.

The having to leave the scanner open might be part of the problem.
Try cutting the page out with a box cutter or one of your finer knives to avoid crinkling the paper.
I'm colouring it right now anyway (despite having promised a million other things beforehand) because it's damn gorgeous. But even once/if you ink it, my colours should still be able to fit under the line art.
