What happens when flipped coins are "treated as heads"? Do they still get flipped? What about Twilight's Scheme?

Technically, yes, but since the result will always be heads, it's not a game breaker if you just don't flip.
Twilight's Scheme is only playable if your opponent flips tails, but after you use Saddle Up, we're pretending that all tails are heads, so you wouldn't get to play Twilight's Scheme in that instance.

Hey since Appletini becomes your active when you evolve her, couldn't you just retreat her back since her retreat cost is free?

Yes. It's a double-edged sword because while you can use it to escape from harmful effects like paralysis or poison, it also removes any beneficial effects your Active Equestrian might have on it.
