"Chrysalis' 'ultimate victory' proved short-lived as she has NO idea how to use any of the Elements nor understand the power of Friendship and Harmony that they contain. And since she has lost her hive to King Thorax and NO ONE likes her by any stretch in Equestria, especially Canterlot, she has no love to feed on to boost her strength.
Chrysalis' attempt to conquer Equestria (Again) was foiled within five minutes by an angry Canterlot Castle janitor armed with a broom, chasing the Changeling Ex-Queen out of the royal residence with her tail behind her legs and minus the Elements of Harmony she had attempted to steal.Β
An official announcement then later revealed these Elements of Harmony were merely powerless replicas created for historical reference, which due to being deprived of an intelligence network she was not aware of, and thus there was no serious danger for misuse or Equestria being deprived of the actual relics to begin with. The royal government remains strangely evasive to questions regarding the status of the actual Elements of Harmony."

The tree of harmony is basically an eldrich abomination (even if it does seem to be a benevolant one).Β We already know it's at least semi-sentient.Β And that screwing with it is NOT a good idea.Β At first, that episode seemed anticlimactic.Β But it had some serious fridge brilliance.Β The more I thought about it, the more sense it made.Β Of course the tree wasn't going to let evil fakes near the elements.Β It's not stupid.Β What did Chrysalis think would happen?Β Honestly, she didn't, because she didn't know anything about the tree or the elements, but yeah.
