and Clementine and maybe everyone else just her arrogance and self pity blinded her to the harm she was doing.

Hmm... Well, I wouldn't say that she was arrogant, actually. She may seem to have a high opinion of herself at times, but that's just her defence mechanism for coping with the constant criticism that her leadership comes under (plus, she's a military chick, so "calling rank" on people who don't agree with her is to be expected). She's actually quite an insecure person when you sit down and really analyse her character.
As for being self-pitying...? Yeah, that we can agree on. Although she's aware of it and tries her best to hide it, Lilly does have something on a Victim Complex. When something goes wrong, she immediately takes the - "Why me?" - stance, as opposed to looking at her own actions and considering whether or not she was in the right.
Still, that flaw doesn't make me hate her. On the contrary, it draws me in to her character even more, as it's an interesting personality trait for such a tough, strong-minded woman to have.
