Either she didn't feel like getting out of it yet or she just didn't have the time to get out of her uniform. (Due to cooking, homework, tiredness, etc...)
It's a cultural custom to take your shoes off in Japan but it is not a custom to take off your uniform. (At least not for every kid in school. Some parents have a uniform off as soon as you get in the house rule, some don't.) Also, she's a teenager, not a child so even if it was a rule for her, it might be more relaxed/not enforced than if it were still a kid. (Because kids are messy.)
Plus we've only ever seen rooms in Sayuri's and MC's house (And this is not Sayuri's house.) and it is possible it's simply not Natsuki's house so she wouldn't have a change of clothes to begin with.
