I personally don't think Amy's presence is what drives Sonic away.  There are many times, for instance, in the Sonic X series where Sonic and Amy appeared together (either alone, or with friends) and Sonic didn't run.  It's only when Amy makes one of her characteristic amorous advances that Sonic keeps his distance.
