For me it works to just experiment a lot. Trying and making different brushes, using different settings etc. For me, using limited palettes and mixing the colours as if they were traditional, makes it easier to get the colours more β€œright”.
Reading a bit about colour theory and seeing how other people go about colouring really helps too.

I use Photoshop I've tested Paint.NET once and thought it was pretty good compared to many other programs I've tested.
