In my mind he's angry because bronies only remember that one episode (or possiblely two) where he was horrible to Fluttershy, and don't pay any attention to the ones where he tries to help her.

I like to think that this episode was a prequel to before Twilight moved to Ponyvile and what we saw was the birth of "The Stare". Which would answer why Fluttershy is able to assert herself so well when needed in the other episodes.
