I got these from bricklink
I don't yet know what to do with them. It's difficult to make something with trans-clear as main color.
But I do have some more trans-red parts, so maybe I'm gonna use these first ^^

Why did Lego actually make these parts if they did not use them in any set. Were they some kind of a prototype?

Exactly that for most of the special colored parts.
With these four for example; the ball joints are too loose when connected to a ball joint connector. They hold, but are not stable.
That's why I had to support the connection with a rubber band when I made this MOC using the trans red ones: alex-darkrai.deviantart.com/arβ¦
So these were probably made to test the size the balls need to have and were apparently not good enough xD

Maybe they could be used for lower-arms on a creation to make it appear like their hands are just floating away from their body?

Just looked on the price guide info of the part on bricklink, I was the only one to buy them *.*
they definitely had more of them when I bought mine ...
Anyways, the store didn't have any new bionicle parts with rare colors while the time between yours and this comment passed, I'm closely following that stores stock now xD

I heard of many ways.
Mainly on events of lego where there are booths where you can build stuff with lego parts. They often have parts with rare colors there, because they don't use sets in the parts pool, but singlely produced parts.
Oh, and I heard of some lego employees which happen to give them to their kids ^^
