It's because GLaDOS is presumed to be Chell's mom. Cave Johnson is likely her father.

Here summary :
At the end, when GladOS remember who she is, she starts to act weird, saying that she "can not kill" Chell.
Obviously she can, she is omnipotent in Aperture and could kill Chell right in place in a demi-second.
It's possible GladOS, when remembering she is Caroline the assistant of Mr. Johnson, remembers who Chell may be.
It's just an fan theory but the song sang by the turrets at the end of the game is *really* interesting.

The song "Want you gone" could be useful too, in this idea.
At one moment, gladOS (when in a potato but I'm not sure right now) says "She was a lot like you..." about Caroline, talking to Chell.
She says too "Now little Caroline is in here too". It's not clear if she talks about Caroline's mind in her IA brain, or if she talks Chell in Aperture.
Some other clear facts :
In one of the paintings in old Aperture offices, we can see Johnson and Caroline, and, in obscurity in background (on the left), what seems to be a young girl. > img3.wikia.nocookie.net/__cb20…
In the LabRat comic, we can see Chell's record in the list of test subject. His last name is censured (and the only one in this case).

there is no young girl in the painting, if you zoom in, you see it's a stature, it's far to thin also Caroline is to way to old as Portal 2 is set in the future and when Johnson was alive was set in the past, but being her grand-kid, also at the end of the two player expansion, GladOS saw the 3 chicks as her kids as she called her self mommy, and as GladOS had Chell sinse she was little GladOS could see Chell as her kid

It's clear that Caroline was put into GladOS artificial mind, by orders of Cave Johnson.
It's also clear Chell was put into a deep coma-like sleep between Portal 1 and 2, by the LabRat.
The comic about this is official, then it's canon.
