Horus's eyes arent the sun or moon; the sun and moon are two separate entities. I forget the name of the sun, but the moon is named Yah or Iah, who's the adult form of Khonsu. Horus' right eye is the goddess Wadjet, who's also the right eye of Ra. Wadjet is the physical embodiment of the milkyway galaxy, who was created to find the missing children of two of egypt's oldest deities... their names escape me right now, but im pretty sure its Nwt (the sky) and Geb (the earth).

I was reding a wikipedia article for this, which said that the eyes "represented" the sun and moon and I decided to work on that.
But you're right, there are other deities for the sun and moon, in different times during Egypt's history. It's really complex.

Horus's eyes are the sun and the moon.
The story of the Wadjet being connected to an eye was in a story about Ra.
Ra's children Shu and Tefnut got lost and Ra sent his Eye to look for them and as it found them and returned it realized Ra had re-grown the eye. To not overly upset the Eye, Ra changed it's shape into the one of a snake and placed it on his forehead.

Of course the truth is dependent on the time span we're talking about, but to say Horus's eyes aren't sun and moon is wrong as it implies they were never, which is untrue in itself.
And is the sun not simply Ra or did you mean Sekhmet/Hathor/Bastet?
