The only time I get annoyed with Navi is mostly in the beginning of the game when you get inside the Deku Tree, like she has to be so kind by explaining me how to open a dungeon door.

If you mean about which one is more annoying neither do I care as well, what matters is mostly the good time on playing the game.

This is my stance on it, too.

Now, I haven't played Skyward Sword, but I've sen plenty of playthroughs, and the general conclusion seems to be that, despite these characters, the games are still quite enjoyable.

Yes. I played Skyward Sword but only got to the third dungeon of the game and after that I stopped, forgetting what I've played so far. Have to see if I play it again from the beginning. The game is not bad, the only major problem I have with it is the motion plus control, sometimes it doesn't work as I want (and I'm not the only one who complains about it, most players who played this game also had that problem as well).

That's a legitimate concern, then, and IMO worse than the hand-holding by Fi.
