I can tell that you worked really hard on this. breaking sprites apart and reattaching is a drudgery to endure. I know this because I'am designing Kaiser ghidorah. Usually when I try making a sprite sheet for a kaiju, I always work on it by my "ingredient industry" method. Kaizer is some what easier then desghidorah, but I can't pogress because I don't have a functioning mouse. Here is how I would start:
My Ingredient industry method:
- Pick spritesheet that contains most of what you need. Palattes are usually not a problem. I'am using lion king, simba's sprites for Kaiser ghidorah. All I need to do is take the sprite sheet and scale it from all sides until it resembles a close shape for the dragon. In desghidorah's case, I think the Hyena boss from Lion king may work well because of all the 4 legged animations in that character. Sprite sheet is also available.
- Next is finding parts of desghidorah that match the sprite and desghidorah himself. If you are using the lion king sprites, then you don't need too much to work with. Now desghidorah's most defining features are his wings, heads and tail. Here is a boss character that has wings and head very similar to desghidorah.

The mermans in the castlevania series possess a tail very similar to desghidorahs. Since there are many types of them you'll have to pick those on your preferences. I think the one from the link above has a nice finned tail, but I recall bigger and nastier versions of those creatures in later installments.

I won't be able to provide the sprite sheet since I don't own the emulators or roms. If you can find the sprite sheets on the internet then kudos to you.
- Next, make three copies of the hyena sprite sheet. Its important that you don't move any of the sprite from their positions, and only apply effects on them such as scaling. This is important because when you'll be done coloring the modified parts, you'll have to past them all at once in one sheet. The first sprite sheet consists of experiment scaling the main body around to match its desghidorah's body proportions. This is the most important body piece as you would be attaching the necks, tails and wings to it first, so you may want to scale the those appendages according to how you scale the main body. The second sprite sheet should have all of the body cropped, leaving only the feet. Experiment scaling on the feet to make them look like large sauropod feet. The third sprite sheet should have all of the body cropped except for the legs. Repeat the scaling procedure for the legs. Remember, it does not matter how distorted the sprite and its color becomes, as the shape is what matters and you'll recolor everything anyway.
- Next, is to color them. If you have Paint shop pro, its easy to manipulate the body's rough texture on the distorted pixels of the sprite, by replacing the pixels colors with the desired color. If for some reason, the palette does not allow you to replace the color easily, then I'am afraid it has to be done either manually or with a new base.
- When you are done coloring every body part, put change the background color of the other 2 sprite sheets to white and then copy the entire legs and feet sprite sheet and past them on to the body with transparent selection. Then attach the wings, necks and tails and you are done.
Well, thats the main crux of it all. You have designed a sprite sheet. Feel free to make changes to this method if you intend to try it out.
