I don't think Lily was out of place at all. She had to say it and I was fully on her side during her outburst. Pinkie Pie is resilient so she'll get over it.
Also I think Lily would be very embittered because she used to be Twilight's student. She believed in Twilight and looked up to her at one point. That the pony that she once admired would turn into something so horrible would really make an impact on a young mind.

I can't help feeling that Gold Lily is an alicorn. Since I started reading this comment and saw Gold Lily I had this weird feeling sge might be an alicorn. She wears a cloak, which could hide her wings (and cutiemark) and she was Twilights ex-pupil, right?

I think she might possibly be a unicorn. I see heavy parallels between her as Twilight's student and how Twilight was Celestia's student... and as the story has gone, Twilight became reigning princess... so, following the same line of thought, it is easy to see where it will end up... just not how.

something has been bugging me, given that
a changeling's magic is a simple illusion that can be revealed with magic.
a red changeling's transformation must be permanent
either a physical transformation that physically turns them into a pony
with the brain of a changeling
or
a brain eating larva that takes over the host pony

Careful there - you're mixing two completely different, and potentially opposing fanons as to what Changelings do. There's no guarantee that Gashiboka's depictions of changelings match Ask Pun's.

And nopony would expect a member of the rebellion to ignore his or her past and what Twilight has done.
But you can't expect a pony who hasn't lived through it to behave as if she has. And you shouldn't let her put up bravado to the point where she convinces herself she can behave that way.

You know, one possibility to save Twilight (albeit somewhat hard to pull off considering the party being split, and presumably dangerous in a "time paradox" sense - the Doctor would probably object) would be as follows:
1) Regroup, go back to their original time
2) Grab "present-Twilight"
3) Go back slightly further and grab the Elements of Harmony from before they were returned to the Tree of Harmony.
4) Return to the future.
5) Use the Elements of Harmony on Future-Twilight, purifying her of evil.
6) Probably necessary to use an "memory erase"-spell on "present-Twilight" after that.
...But that would probably make for a rather convoluted story.

You know about your little sister we could travel back with the Doctor Whooves time machine and take your sister to this timeline alive without changes in it (as it seems that time works in Equestria of course with the episodes of the final when Twilight, Starlight and Spike traveled back to the same moment of the past again and again without never find their past counterparts of the previous time travels) . We only would create and alternative timeline....or destroy the time and the space in the process .

That could certainly work... because it would seem as if she died back then, with no-one else realizing what happened... clever! Somehow, I doubt it will happen... it would be quite risky. I doubt they could do it without anyone else realizing that she just vanished... also, I doubt it will happen because I doubt Twilight would let Doctor leave so easily...

Maybe could be risky but respect that somebody could realize about the desaparition of the little sister in the past well altough it is assume that the mane six "disspeared" in this timeline they appear again in the memories of Spike about the prophecy with Twilight arguing with her about it and after appeared their own tombstones, in other words these mane six "travelers of the time" had their counterparts at the begining of this same timeline before Twilight became crazy. So if the little sister would dissapear in the past in theory anybody could discover it because this fact automatically would mean to create a completely new timeline.
Altough the only problem of this possibility is Twilght of couse.... maybe when she has been defeated the mane six, the Doctor and Rose could made this gift for her taking back her little sister.

Now this is intense, the ponies from a thousand years ago wanted a surprise birthday party for Twilight and a pony in a thousand years later wanted to get vengeance over Twilight, and the two are totally opposite from each other. So, which one is which? I'd prefer the positive should always go first, I'm sure Twilight will notice what she've done and reconcile it, and if she does...maybe Twlight would refuse of being a princess for her kingdom...Twilight's mind can still be brainwashed back to good once she sees her friends, not in memories...they should have built a memorial for Twilight's friends!

Heck, even Spike used a powder earlier to see if Pinkie and the others weren't impostors.
Also I hope the Mane six say something about Twilight's tyranny by saying "Twilight would never resort to thoughtless murder, Twilight would come up with a way to tell the difference between Ponies and Changelings. Even in 2000 years Twilight wouldn't resort to something so... EVIL!"

But this Twilight lost all her friends but one, and then started treating him like dirt. if she would have simply talked to spike instead of ignoring him and bottling up she would have probably be fine.

The question here is who else currently in the room lost a younger sister? Applejack's sister (as well as Pinkie's sisters) are back in the past. Spike's "sister" is Twilight, but she's older than him.
