When you go to save your picture as a PNG file, a dialogue box should appear saying something about saving it the Pixel Format as 24bpp or 32bpp format. 32bpp allows transparency.
Some versions of SAI doesn't support it though so you might not get the dialogue.

No it isnt... I wasn't around for the G1s, my childhood had G3s D: She's supposed to be a almond blossom themed one but when Imade her it was before I knew anything about the new MLP thing so it was like.. yeah, weird theme with flowers and she makes royal icing P:

Thats ok! hehe, they could be a Cutie Mark Crusader and go questing for all they wanted ;D But its not a problem really, one of my ponies I painted doesn't have one either lol. Just say the mark is on the opposite side
