Can I lock the guy/girl in a room with Valkyr and Garuda for an hour with them having orders to not kill him/her, but aside form that, anything goes?

Probably the operators are sort of like a “restraining bolt” keeping her sentient side and nature in check. Ballas, by forcing Lotus away from us, caused that part of her to fully activate.
When I say that he forced Lotus to leave her post and her adoptive kids, I say it because I'm pretty sure that the pale b**tard threatened her with killing all of the operators via overloading their somatic implants, thus frying their brains. And weather that kill-switch function actually exists or not isn't a problem for him because LOTUS DOESN'T KNOW IF HE CAN DO THAT OR NOT.

He might just be using her as a replacement stand in. Or Lotus actually has some of Margulus’s personality and memories (the memories part seems to be cannon, she knows things involving the Tenno that only Margulus would know. In a way, she really is watching over us from a better place.)
