About layers setting, you mentioned one named "Difference"; what is it exactly? I don't have this in my SAI.

Difference is a layer option in Photoshop! Unfortunately there isn't really an equivalent for it in Paint Tool SAI, which is why I prefer to do my image editing in Photoshop.

I usually add textures on separate layers on my painting and put them on Overlay mode in Photoshop. You can experiment with different modes to get different effects though.
